Default [APPLE TV] Windows software to encode hight-def content suitable for ATV?

Hi guys..
First let me thank all people behind XBMC. Deep bow to all of you. Years ago I almost build a perfect HTPC and then I read an article about XBMC, 3 days later I bought an XBOX, put XBMC on it and since then I am following XBMC with great respect. I helped numerous people here to softmod their XBOX-es and get XBMC running on them.

I do have an HTPC and quite powerful PC so I don't have a problem watching hi-def content. However wife and I decided to get a second LCD in our bedroom (mainly so I can watch Sci-Fi and wife get's her soup stuff) and I thought that ATV would be great. I knew that 720p encoded with high profile will be chunky but re-encoding the few movies that 'she' wants is not a problem.
I bought an ATV, patched it just 30 minutes ago and I have to say.. I love it..

The problem...
I used search on forum and I find that ATV will not have any problems with Baseline@L1.3 for example.. now my problem is that I am good Java dev and not so good at all this codec stuff..
So can you recommend a good re-coding software that can take mkv file and re-encode it into for example ogm (which is easier to demux, right?)..
Reading from rar files will be a bonus..

And if all this beauty runs on windows will be great.. I am aware of VisualHub but I think that it's profile is suitable for mp4 streamed from iTunes and I would like to use samba for sharing movies across our sweet home...

try Handbrake, although I don't know about ogm specifically. I'm kinda experimenting myself with recoding hd mkv video and having mixed results. handbrake often gets stuck od has problem with the audio while recoding a mkv to h.264 m4v. Please share any finding!
