Are there any files that save the skin settings via .xml or the like to backup when upgrading to a new version of MediaStream?

That info is stored in the userdata folder of XBMC itself in the guisettings.xml. You can just replace MediaStream with the new version and as long as you retain that Userdata content any settings enabled will be retained in the update.
